I think Linux based hosting is more popular, it has more features that usually web designers need, it is also more secure. 
So unless you have websites or applications that need Windows, Linux should be the preferred choice  Smile

it depends on your programming language! but for php-mysql scripts Linux is better choice.  Laughing
